Sometimes they may give you antibiotics to help with an overgrowth of bacteria. Usually it will be something like Cephalexin, which does wonders for skin and overgrowth of staph.
Could it potentially kill some normal good flora along with the bad, sure. But they will comeback on their own. Also, you won't be able to take the antibiotic forever, because bacteria eventually become immune, so definitely follow your Docs instructions.

Doctors know what they're doing, so if a doctor prescribes them, then it's fine.
I was on minocycline for my acne for about 15 months (not 15 months straight, I took them for a while, went off them, pimples came back, went back on)and I never had any problems. When I stopped taking them (the second time), my acne didn't come back, although I still get pimples from stress or certain foods, but it's not constant like before I took the anti-biotics.
It's true that some anti-biotics aren't good for you. Ones like Cipro, or the other harsh ones can cause your normal healthy bacteria to die, which can cause problems, specifically yeast infections. But since any antibiotic that they would give you would be such a mild one, and at such a low dose, it would most likely not cause any problems for you, unless you had some preexisting problem.
If nothing else works, then you should try the anti-biotics. But you SHOULD try other things first.
Just don't take Accutane.
Try benzoyl peroxide, that stuff works really well for me when I do get the occasional pimple, and it helped my brother a lot as well.

certain types of antibiotics work on the bacteria that causes oil spores to get infgected and create a pimple- tetracycline for example, but it takes long term use, say for 3 years or so.
Many doctors prefer to prescribe alternate treatments such as accutane, retinoin, and benzol-peroxide scrubs, but may use antibiotics as a partner treatment

I would say try other things first. You would need to take a low dose over a period of around 6 months. You can also get a antibiotic roll on for the face too which is pretty good. I found both forms of antibiotic v useful.

NO please do not take antibiotics
it might work in the beginning like it was a miracle
but trust me, the minute you stop
pimples will be all over your face
happened to me once
don't want you to be a victim of it :(
